There are two solutions. First, which won't help you now, is to rapidly press the activate button when collecting a stone. For most of them, this will give you multiple copies, thus meaning that you only have to visit about 14 or 15 places. Second, for now, there are Xbox mods which add in all the stones in a room or something.
